Can Six Sigma be used to improve processes and systems in the non-profit sector? If so, how?

Yes it can.   All can be bolied down to processes.   You can apply the tools/methods to improve the due diligence/fiscal accountability processes, service/product delivery processes, tax-deduction receipt delivery processes, etc…
If a process is involved, you can apply 6S.

Of course….the same way it does in profit seeking organizations….all work is process, and any process can be improved via a process based skill set.
