Wouldn’t the indirect cost also include the opportunity cost of money which is being received late by the manufacturer due to late delivery and so late billing. Given the large amounts involved I am sure it poses a threat to cash flows.

But before I go forward, would you be able to clarify what are you trying to do, and what kind of analysis you wish to do. (i understand till, that you wish to report the metrices monthly but not clear after that)
I think Kirk has pretty much answered you question. Just to add to it, create a project templates which work as a guide to follow six sigma methodology, also create a check list for tollgates based on the methodology which can be used to give signoffs. (Do let me know if you need sample checklist)

1. Measurement System: If you could mark the sample before first check point(may be colour stickers). Than to collect data, you just need to count number of items with colour stickers at each check point.
