Can you help me about chi square test? I have 50 boys and 50 girls and with Chi-square I found out that obesity is more frequent in boys than in girls. Can I conclude that obesity is related with gender? How can I exclude that other factrs, such as metabolism, diet, age, which are different between boys and girls, can influence my results? Is it possible to make a regression analysis using gender as the only indipendent variable and obesity as dependent?

If obesity is measured as yes or no, you would need to use binary logistic regression. 
If you can measure a variable output like pounds, then you can use linear regression for your analysis.  I think it would be wise to include things like diet, age, met as additional independant variables in the multiple regression model.
